I loved the movie too! I couldn't make much sense of some things though.

Prometheus has a massive scope and beautiful visuals but they don't help makes up for a poorly conceptualized story. The movie lacked tension, it's most horrific moments were bombarded with CGI for the sake of CGI that it removed any realism. Michael Fassbender and Noomie Rapace indeed work well with their roles, but they're not given much to work with. The best science fiction films are able to pose difficult ethical, moral or philosophical questions and in the span of their run time answer them. Prometheus tried answering it's questions with other questions, leaving the film unresolved in a bad way. If the filmmakers don't know where they want the story to end up there's no way an audience will.
